Some files MUST be shutdown manually before you exit Windows, otherwise any temp files created by those certain programs (WinZip comes to mind) wont be deleted automatically upon exit of Win95. The only program I have personally seen restart with Win95 is Explorer....everything closes..and stays closed.. It (Win95) probably edit's an INI file during the "Preparing to shutdown" screen, making a listing of what was open upon exit of Win95 so it will restart with Win95....but I could be wrong...
