Are those bytes something that a sysop could add to the script being
called that loads the non-mystic BBS from the matrix/shuttle menu?

You are correct.  I now have it answer on a non-23 port.  The mystic matrix
answers 23 and tells any callers that they can find the actual BBSes on
alternate ports.

So, Zmodem is working.

Now all I need to do is to figure out how to get X/Ymodem working in
Syncronet so that I can test those other protocols.  Right now, if I choose
download, it automatically goes to Zmodem every time.
